Problem: I have some boards closed off from the guests where I don't want them to see the post, but I think this causes a problem. Someone told me they can see the Japanese Language category, but they can't see the Japanese Language board. Guests will assume that board isn't there. I don't want the guests to see the posts, but it'd be nice for them to see Japanese 101 where maybe they can see how many posts the board has, but can't view the actual threads. Some forums I do want guests to see (the actual threads), but not participate in.

This is controlled via the "Modify Board" page as the "Display Board" option. If you want guests to see that it exists (but not access it) then set that option to "Always". That ensures the board is always shown regardless of if the member can view inside it or not

OK, this is (sort of) part of a bug which is on the list of things to be fixed. It occurs when there's some conflicts in the settings for categories and boards. I've changed a few setting on your forum which makes the board viewable to anyone but only accessible by members

The only board/category I modified were the Japanese ones

The setting for the category said that only members could view whereas the settings for the board said that everyone could view. The end result was confusing the software. This is one of things I'm hoping to fix in the next update whilst optimising the whole way the main page is generated
